Should you choose to install your mods using installation management software, there are two main choices, Mod Organiser and Nexus Mod Manager. You can see my initial load order in Mod Organizer below:

One of the many reasons that you should always read every mods description carefully and not just go to the mod page and blindly download and install that mod. Having said that there is one popular mod, I forget the name, which has UDR's in it but the mod author specifically tells you not to clean those UDR's as they are necessary for that mod to function properly. This pertains to ITM's only, if a mod has an UDR it is alright too clean that although this is rare as most responsible mod authors are very good about not leaving UDR's in their mods. You should only clean a mods esp if the mod author specifically tells you if it is alright on his mod description page. LOOT cannot tell if ITM's for mods are needed for that mod to function properly. LOOT will tell you that some of your esp's need cleaning but you should only clean the four esm's Update,Dawnguard, Hearthfire, and Dragonborn. Gopher has an excellent and easy to understand cleaning guide tutorial video which I would recommend. You can narrow it down by including "cleaning guide".

If you google TES5Edit you will get a number of hits which will include tutorials. In other words it is the same tool just adapted to that particular game. The guide is good for for all iterations of TESXEdit where X is the game.
